The manual isn’t clear but it might well be the case that direct mode will not use the sub. It does say that regular stereo (i.e. not direct) mode will output to the sub as well though. Failing that I would guess you will need to connect to a TV and bring up the speaker configuration menu unfortunately. I have a Denon 2113AVR which works well.

Can a universal remote work with an AVR?
There are universal remotes that can do both or you can use an IR extender or something, too. You could take your chances that the avr is faulty and try another. Hard to know.
